Anze Lanisek claimed his first career Four Hills victory at Garmisch-Partenkirchen on Monday (1 January).
The 27-year-old Slovenian ski jumper was third after the opening round, but a second-round leap of 137m earned him a score of 151.2 points - the best of the competition - for a winning total of 295.8.
This was his sixth individual World Cup with all six coming on large hills.
After taking second in Friday's Four Hills opener at Oberstdorf, first-round leader Kobayashi Ryoyu had to settle for the runner-up spot again as he finished 3.2 points adrift.
Home favourite Andreas Wellinger, fresh from his victory at Oberstdorf, made it six podium finishes in succession with third place. He stays ahead of Kobayashi in the Four Hill standings but his lead is down to just 1.8 points.
Austria's World Cup overall leader Stefan Kraft was sixth with teammates Manuel Fettner and Jan Hoerl finishing above him in fourth and fifth respectively.
The trio will be aiming for a home victory in the third leg of the Four Hills which takes place in Innsbruck on Wednesday.
