In February 1989 Carbajal made his professional début against Will Grigsby, winning a decision. Carbajal fought professionally through 1999, winning world titles in five different divisions and organizations. In 1990 he won the IBF light-flyweight title. In 1993 he won the WBC junior-flyweight crown. Carbajal suffered his first professional loss in late 1993 against Humberto González. However, he later defeated González in a re-match to win back the IBF and WBC crowns, and Carbajal also added a WBO title in 1994.

In 1997 Carbajal lost two fights to lesser opponents and briefly retired. He came back in 1999 to defeat Jorge Arce for the WBO crown, winning that title again, and then retiring for good. Carbajal finished with a professional record of 49 wins (33 by KO) and 4 losses. He later ran two boxing gyms in Phoenix. Carbajal was inducted into the International Boxing Hall of Fame in 2007.
